Perrin will replace Gerard Houllier, who decided to quit the six-times French champions last week.
The former Portsmouth and Olympique Marseille coach Perrin managed to win the French Cup title with Sochaux this season.
Lyon will pay Sochaux around 500,000 euros in compensation for Perrin.
