The Blues claim the German midfielder will not return from an ankle injury until December.
A Chelsea statement said: “Unfortunately Michael’s injury meant, at the time of the deadline, we could not guarantee his availability for the majority of the group phase games.
“Naturally we hope he will be available for the latter stages should we qualify.”
But Germany boss Joachim Low expects the 30-year-old midfielder to return for their Euro 2008 qualifier against the Republic of Ireland on October 13.
Low said: “Michael’s injury is over now. It’s getting better day by day.
“It’s important he establishes a base for himself physically for the season. His coach at Chelsea must decide when Ballack comes back.
“But we hope he will be back for the Republic of Ireland.”
